What are the requirements for representing nucleotide and amino acid sequences in a “Sequence Listing”?

According to MPEP 2423.01, the requirements for representing nucleotide and amino acid sequences in a “Sequence Listing” are as follows:

  • The symbols for nucleotide and amino acid characters must be those set forth in Appendices A and C to Subpart G of Part 1 of the CFR.
  • No other symbols shall be used in nucleotide and amino acid sequences.
  • “Modified base” and “modified and unusual amino acid” symbols from Appendices B and D should not be used directly in the sequences.
  • Modifications should be noted in the Feature section of the “Sequence Listing”.

The MPEP states: “To properly enter notations for modified bases or amino acids in the ‘Sequence Listing’, the Feature section of the ‘Sequence Listing’ should be used.” This means that any modifications should be documented separately from the main sequence.
